8X01 Within (Airdate - 05/11/2000)

With Agent Mulder still missing, Scully is released from hospital and returns to work, keeping her pregnancy secret. She finds an FBI task force lead by special agent John Doggett searching the X-files basement office for clues to Mulder's where abouts. Assistant Director Skinner tells Scully he can not do anything about it, the newly promoted Deputy Director Kersh is calling the shots. Kersh warns Scully off the case, to leave it to the FBI task force, however both Scully and AD Skinner are committed to getting Mulder back and begin an unofficial investigation of their own. Working off the premise that the aliens are taking the abductees who exhibited higher brain function, they decide to track down Gibson Praise and enlist the help of the Lone Gunmen.

8X02 Without (Airdate - 12/11/2000)

Assistant Director Skinner and Scully continue their investigation of Mulder's abduction, despite Deputy Director Kersh's orders to the contrary, by trying to track down Gibson Praise. The FBI Task force is also searching for Gibson Praise, after someone using Mulder's FBI credentials accessed his FBI files. However they continue to apply standard FBI methods to investigate the case and have little success. Scully tracks Gibson Praise to a school for the hearing impaired, but the FBI are not the only ones who are looking for him, the Alien Bounty Hunter is close on their heels.

8X04 Patience (Airdate - 19/11/2000)

Scully and Doggett travel to Cockrill County, Ohio to investigate events that appear to link to a 40 year old case that continues to cause great controversy amongst the local population. A situation not helped by Scully's wild theories, which do not go down well with the local law enforcement officials.

8X05 RoadRunners (Airdate - 26/11/2000)

An FBI Agent out of the Salt Lake City field office investigates Scully's disappearance while investigating an X-file. Scully travelled to Utah to investigate the discovery of a person stoned to death in the middle of nowhere and finds herself trapped in a ghost town.

8X06 Invocation (Airdate - 03/12/2000)

Invocation When Billy Underwood aged seven returns to his family in Dexter, Michigan he has not aged at all, despite the fact that he was abducted ten years before. His mother Lisa, haunted by his abduction that she was witness to, is just happy that he has returned. But his brother Josh and father Doug are suspicious of him.

8X03 Redrum (Airdate - (10/12/2000)

Scully and Doggett investigate the case of Baltimore federal prosecutor, Martin Wells, on trial for his wife's murder. Wells is an old friend of Doggett's who denies killing his wife. But as he appears to be living his life backwards, starting at his death and ending at his birth, he has not yet experienced his wife's death.

8X07 Via Negativa Airdate - 17/12/2000)

Scully joins an FBI task force in the surveillance of the Ibogan Temple Cult, whose members believe that the path of darkness leads to a higher plane of being.

8X09 Surekill (Airdate - 7/01/2001)

The case of a woman saved from a murder who believes she has a guardian angel watching over her. Brings Scully and Doggett to Worcester, Massachusetts to investigate. Their attention is soon drawn to two brothers who run an extermination company, who appear to be killing more that just rats.

8X10 Salvage (Airdate - 14/01/01)

Agents Scully and Doggett travel to Muncie to investigate the case of a man who is seemingly indestructable.

8X12 Badlaa (Revenge) (Airdate - 21/01/01)

A mystic smuggles himself out of India and plagues two families in suburban Washington, D. C. Scully realizes that she must think more as Mulder would.

8X13 Medusa (Airdate - 11/02/01)

Doggett comes upon an old case that Mulder kept secret from Scully. Agent Doggett travels to Squamash, Pennsylvania to investigate an Indian folklore of the soul eating beast. He uncovers evidence that Mulder investigated the case some months before but for some reason the casefile is not amongst the other X-files cases. The Gift may refer to the creature's ability to heal people, or perhaps the gift Doggett received from this creature was the gift of life

8X08 Per Manum (Airdate - 18/02/01)

Scully and Doggett are contacted by Duffy Haskell, who wants them to investigate his wife's death. She died while giving birth, which Duffy claims was as a result of his wife, a multiple abductee, being impregnanted by aliens. They discover Duffy is the president of the Ohio Mutual UFO Network, who wrote threatening letter to Mulder.

8X11 The Gift (Airdate - 04/02/2001)

Agent Doggett travels to Squamash, Pennsylvania to investigate an Indian folklore of the soul eating beast. And uncovers evidence that Mulder investigated the case some months before but for some reason the casefile is not among the other X-files cases.

8X14 This is Not Happening (Airdate - 25/02/01)

The search for Mulder intensifies in the first of a three-episode story arc. The difference of opinion heightens, between Doggett and Scully suurounding the Mulder case. Doggett enlists Special Agent Monica Reyes for her opinion on the situation. In the climactic episode ending, Scully has a shocking encounter with Mulder.

8X13 Medusa (Airdate - 11/02/01)

An organism that consumes flesh is in the tunnels of the Boston subway system. Scully & Doggett investigate along with the CDC.

A type of flesh-eating algae has seeped into the tunnels from Boston Bay apparently because of the big dig - when the algae touches human flesh, it is killed by a chemical reaction triggered by human sweat., In turn some byproduct of the algae begins to consume itself and anything it's touches (including the human flesh). At one point, Doggett gets trapped in the subway while Scully is up above trying to figure out how to help him and the others with him. Several of these people have had their with flesh burned away from their bodies.

A non-believer cop asks Doggett what a "real cop" like him is doing on the X-Files he has dismissed what he's heard from Scully & Doggett as "paranormal mumbo-jumbo," Doggett tells him that he's been on The X Files for 3 months now, "and I can tell you this much. You'd be wise to put your faith in Agent Scully just like I do!

8X15 DeadAlive (Airdate - 01/04/01)

Scully's hopes for Mulder are raised further when Billy Miles, another abductee from Bellefleur, Oregon is dragged from the sea, barely alive. Scully also encounters Jeremiah Smith, who appears to be trying to help the abductees to return. But is it too late for Mulder?

8X18 Three Words (Airdate - 08/04/01)

Wrangling his way back onto an X-File, Mulder gets in over his head trying to expose further evidence of colonization.

8X17 Empedocles (Airdate - 22/04/01)

Agent Reyes enlists Mulder's help investigating a killer's connection to the unsolved murder of Agent Dogget's son.

8X16 VIENEN (Airdate - 29/04/01)

Mulder and Doggett are begrudgingly thrown together to investigate several deaths aboard an oil rig. Mulder is convinced that rig is really harvesting the alien black oil.
