While Mulder is still missing, and presumeably dead, Scully returns to Washington is stopped and searched by troops looking for the missing Data tape. At the FBI, Scully is suspended and forced to turn in her badge and gun. Albert Halsteen discovers Mulder on the brink of death in the desert and performs the 'Blessing Way' ceremony to heal his (Mulder's)spirit. Scully is approached by The Well Manicured Man at the funeral for Mulder's father, who warns her,she has been targeted for termination. Melissa Scully is mistaken for Dana and gunned down. Scully fearing for her life pulls a gun on Skinner in Mulder's apartment.

Mulder seemingly returns from the dead, Skinner reveals he has the missing Dat tape, and intends to use it to bargain for the agents lives. Tipped off by the Lone Gunman, Scully and Mulder go in search of an old Nazi scientist, who claims to have known Mulder's father. Directed to an abandoned mine, they discover a filing system with detailed medical records of millions of people, including Dana Scully and Samantha Mulder. Despite the loss of the Dat tape, Skinner bargains with the Smoking Man for the lives of the agents.

When an impossible number of teenagers are killed by lightning strikes in a small Oklahoma town, Mulder disbelieves the coroners report. When another teenager dies in a video game parlour, his heart apparently cooked in his chest. Mulder and Scully investigate the person the evidence points toward, Darren Peter Oswald, himself a survivor of a lightning strike. Oswald has developed the ability to harness the power of lightning. Mulder and Scully must find him, before he finds his next victim.

A psychic killer targets fortune tellers, Mulder and Scully enlists the help of a reluctant insurance salesman, Clyde Bruckman, who has the ability to foresee the deaths of others. Bruckman is unable to ID the killer but tells Mulder and Scully where to find the bodies of two more victims. Scully believes Bruckman has more to do with the murders than he is telling. The killer targets Bruckman, Mulder and Scully, Bruckman foresees not only his own death but that of Mulder too.

Neech Manley, a Florida Death Row inmate for eleven years, finally goes to the electric chair, vowing to come back from the dead and seek revenge on the five men who had wronged him. When a guard dies mysteriously a few days later, Mulder and Scully are called in to investigate the possibility of reincarnation. After a second guard dies, a fellow inmate claims to know the identity of the men on Neech's list, people become frantic to find out who else is on the list. Scully looks into a possible conspiracy by some of the guards, but Mulder wonders if Neech has been good to his word and returned from the grave.

When a lonely over-weight woman looking for love on the Internet is murdered, Mulder links her to other cases of women, who have also disappeared after connecting to the Internet. Despite objections from local detectives, Scully's participation uncovers some interesting details. The discovery of a strange substance on the victims bodies, appears to digest human fatty cells. Mulder and Scully investigate a murderer who is more scorpion-like than human.

Mulder and Scully investigate claims of torment by an invisible presence at a veterans hospital. It attacks patients and plagues them by thwarting their suicide attempts. The patients, all veterans of the Gulf War, are afraid of something they cannot hide from, it also seems to know all of their secrets. The General in charge of the hospital at first begrudges the FBI involvement until he is targeted by the unseen entity. Mulder and Scully find the only plausible suspect to be a quadruple amputee.

When a young girl is kidnapped, a fast food worker who was a former child kidnap victim, collapses and appears to be experiencing exactly what the girl is going through. Mulder sees the woman, Lucy, as the key to the case, believing she has a psychic link, he begs her help to find the girl. Lucy, however, fearful of reliving her own nightmare, is reluctant. Scully suspects Lucy may in fact be part of the kidnap plan. Mulder and Scully need Lucy's help to find the girl before she falls victim to the perverse killer.

A mail order video tape of an alien autopsy leads Mulder to the home of the tape distributor, who he finds has been murdered by a Japanese diplomat. Mulder searches for a salvage ship reputed to be carrying UFO debri. Scully looks for a woman named in the diplomats papers, then finds a group of woman who knew her. The women all claim to have been abducted and also have implants similar to Scully's removed. Mulder's investigation leads him to a train en route to Canada that could be carrying a live alien.

Scully takes Mr X's advice and researches the implant removed from her neck. Mulder searches for a Japanese doctor in charge of a mysterious being Mulder saw being loaded on to the train. Scully recognises one of the doctors from a photo, who was also present during her abduction. Mulder finds the doctor dead on the train, he then searches for the killer. He is faced with a bomb, a cold killer and a possible alien hybrid. Scully's memories and a cryptic messages from Mr X can save Mulder.

A man claiming to bear the wounds of Christ is murdered, a boy in Ohio exhibits similar wounds. Mulder tells Scully of eleven other people claiming to have stigmata who have been murdered by someone who stalks them. Mulder and Scully travel to Ohio to protect the boy from the killer. Mulder does not believe the case actually involves religious phenomenon. However Scully believes the boy's claims are legitimate and that they are experiencing divine intervention.

Mulder, whose apartment is being fumigated because of infestation, investigates a town, Millers Grove, Massachusetts, to following up on UFO reports. Instead he finds the town is terrorized by a plague of cockroaches, who have apparently attacked and killed a number of the local residents. He confers with Scully who is sceptical, he also considers a theory about alien robotic probes. While Mulder spends time with an attractive entomologist, Scully, who feels ignored by Mulder is left to try to calm the panic-stricken and fleeing populous.

When several teenagers are murdered in the small town of Comity, there are cirulating rumours of the possible involvement of a Satanic cult. Mulder and Scully investigate after being contacted by a local detective, Angela White. Angela is convinced evil is stalking the local high school students. While Angela procures Mulder's favor, Scully again feels rejected, displaying her impatience with both Mulder and Angela. She also remains sceptical of the story about two teenaged girls, afraid the local cult wants to sacrifice them as blonde virgins. Tension builds between Mulder, Scully and the population of the town. A local astrologer however, seems to have a plausible answer, once in every 84 years the planetary alignment turns the town in to a cosmic hot spot.

A serial killer who mutilates his victims is finally caught by Special Agent Bill Patterson, head of the behavioural science unit, he is also Mulder's former mentor. The murders continue. Mulder and Scully are assigned to help on the case by Assistant Director Skinner. John Mostow confesses to the murders, leaving the question, who is now continuing the killing spree. Patterson and Scully try to figure out if it is an accomplice of Mostow who continues the grisly quest, or the work of a copycat killer. Mulder, however, believes there is another possibility, that of demonic possession.

When the salvage ship Piper Maru discovers the remains of a World War two squadron at the bottom of the pacific ocean, they unknowingly pick up a stow-away, a deadly force that walks among them. Soon after members of the crew begin to die of radiation poisoning. Mulder and Scully are called in to investigate, by the ship's crew. Meanwhile in Washington, Skinner is warned not to continue the investigation into Melissa Scully's death by members of the intelligence community. Mulder follows a trail to the far east, where he finds Krycek selling secrets from the Dat tape he took from Skinner. As Mulder prepares to bring Krycek back to the United States, Skinner is shot in Washington.

With Skinner still in hospital, Scully investigates who might have shot him, she discovers that the man who shot Skinner, Luis Cardinal, also shot her sister. Mulder escorts Krycek back to Washington, unwittingly bringing back the alien life form, which has inhabited Krycek's body. However the pair are ambushed by Smoking Man's cronies on their return. Mulder dazed, does not see Krycek kill the attackers by irradiating them. Scully foils another attempt on Skinner's life by Luis Cardinal. Mulder learns that the cargo salvaged from the sea bed by the crew of the Piper Maru is being stored in a missile silo in North Dakota. Mulder and Scully close in, they are once again outwitted by the Smoking Man and and are thwarted in their attempt to learn the truth.

When Robert Modell, who calls himself 'Pusher', confesses to the murders of fourteen people, each death had been classified as suicide, the details at each crime scenes convinces the FBI that he is telling the truth. He first mesmerizes a young deputy into driving into the path of an oncoming truck. Mulder and Scully are called in to investigate. Modell walks freely into the FBI buildings and induces a heart attack in an agent in Mulder's presence, Mulder becomes convinced that Modell is using psychic powers to control the minds of his victims. As they embark on a game of cat and mouse, Mulder realizes they are playing for his and Scully's life.

When an Archaeological expedition to South America, removes the remains of a shaman, it is against the wishes of the local tribes people. The expedition gets more than they bargained for. Members of the expedition in the sponser museum begin to disappear leaving only a bloody puddle, have they have fallen victim to an ancient curse?. The investigation points to a member of the expedition, Dr. Bilac, who has since returned from the expedition becoming a recluse. As more members of the museum fall victim to the same fate as their colleagues, Mulder and Scully try to determine if it is the work of an ancient curse or political terrorism.

After a young Chinese immigrant is burned alive in a crematorium, Mulder and Scully are called in to investigate a series of murders in San Francisco's Chinatown during the Festival of the Hungary Ghosts. Aided by a Chinese-American police detective, they delve into a culture alien to their own, into myths and rituals where outsiders are treated with suspicion. The plot thickens when Scully finds a frog living in the body of a dead local. Given a lead from a father's desperate sacrifice for his dying daughter, Mulder and Scully find a secret room, a surgeon, and a lottery game where the price of a ticket is the life of the player.

Writer Jose Chung, researching for his book on alien abductions, asks Dana Scully for an interview, she relates to him a case of a teenage couple who claim to have been abducted while on a date. The only problem is, the victims and witnesses all have different versions of the events that took place. Were they abducted? or are they making it up?, if they were, who abducted them?, aliens or humans. Is it an attempt by the Airforce to cover up intelligence operations, or a conspiracy to discredit witnesses of real abductions. Mulder and Scully find themselves lost in a web of deceit. Maybe Jose Chung's book will reveal the truth, unless he too, is part of the conspiracy to cover the truth.

Assistant Director Skinner stands accused of the murder when a prostitute is found dead in bed next to him, he cannot recall what happened. Mulder and Scully go to his aid to investigate and to clear his name. The evidence they uncover, the more they uncover about Skinner's private life. Things do not look good for Skinner. He suffers from a serious sleeping disorder linked to his recent separation from his wife after 17 years of marriage. He is uncooperative with the investigation. After Skinner's wife is run off the road and nearly killed, Scully becomes sceptical, Mulder thinks he knows the key to proving Skinners innocence.

A missing persons case in Georgia attracts the attention of Agent Mulder, who links the disappearance to local folklore of a nessie-like lake monster. Scully is sceptical, even as they find evidence to support such a conclusion. The local frog population has declined drastically along with the local fishing population. The discovery of body parts in remote areas around the lake, prompts Mulder to plead with the local law enforcement officer to close the lake to tourists. When Scully's dog Queequeg becomes a victim, they also witness an attack on the law enforcement officer, Scully and Mulder join forces to track down a prehistoric monster which wants to feed on the local population.

There are a series of homicidal outbursts in other-wise stable people in Braddock Heights, Maryland. Mulder and Scully investigate the possible link of strange behavior provoked by watching their television sets. Mulder is sceptical of the theory until he witnesses a cable repairman acting mysteriously. As Scully becomes increasingly paranoid and psychotic, she doubts the sincerity of Mulder and takes a shot at him, then seeks refuge in her mother's home. Assistant Director Skinner orders a man-hunt for Scully, while Mulder enlists the help of the Lone Gunman to find the truth, is Scully a victim too?. Mulder is forced to choose between his loyalty to Scully and the case he is working on.

After a deranged man walks into a restaurant and shoots down several people, he, in turn is shot dead by the SWAT team. A gentleman at the scene, talks quietly to the victim, places his hand upon him and heals his gunshot wound. He then disappears while the police are subsequently questioning other witnesses. Mulder begins a full scale search for the elusive Jeremiah Smith, and again finds himself pitted against the Cigarette Smoking Man. Hindered by the reappearance of an old adversary, the confessions of someone close to him, and a confrontation with Mr X. The word from Jeremiah Smith seems to indicate an approaching dead-line, a chance to discover the key, also to expose the truth about the existance of alien life.
